This is a discussion on Non-operation within the Gen II Prius Care, Maintenance and Troubleshooting forums, part of the Gen II (2004-2009) Toyota Prius Forums category; I'll be leaving town for about 6 weeks, and wonder if it's OK to let the car sit for that ...

I'll be leaving town for about 6 weeks, and wonder if it's OK to let the car sit for that long without charging the battery?

The only thing that you should do is to disable the Smart Key System. This is done by pushing the little button under the steering wheel labeled "Key." It is thought that, if you leave it on, it could run down the 12V battery (i.e. not the big battery that powers the electric motor, but the small battery that powers the lights, radio, etc.). Some have left it on with no problems, but since it's just a push of a button, it's worth taking the precaution.

Of course, with the SKS off, you'll have to insert the FOB into the slot in order to start the car, so you should make sure you turn it back on as soon as you get back so you won't have to suffer through that hardship

How long do you think they sit from the factory in Japan until someone in the States buys one?

No time at all. It takes about a month to ship them, and then they get prepped, and then they sit for, what, a few days on the dealer's lot? And unless someone screwed up the SKS is turned off most of this time.
