I'm interested in ideas for storing/carrying the charging cable.
I don't like it sitting loose in the trunk. I wish Toyota supplied a padded case for it. I'm thinking maybe a tool bag of some sort.
    Any suggestions?

You haven't noticed the compartment underneath cargo floor? It's meant to hold the cable!

I have but it seems like a noisy option since it's not padded.

I dont think I've ever heard mine make any noises back there. I have the bubble wrap at the bottom of my compartment though.

I've did think about getting a duffel or some kind of waterproof bag though. I'm kind of thinking I may not really want to charge at work in the rain. But if I did, then I'd want to put it in a waterproof bag or duffel so that it doesnt get the compartment wet or dirty.

The Plug-In Prototype cars had a black cloth bag for the cable. Here a pic of one with an orange extension cord.

Walmart, Home Depot, and a lot of grocery stores sell cloth shopping bags that would work.
