So I find myself in the market for replacement HID lamps. From what I been able to determine a D4R is the OEM replacement, but the D4S fits as well.

I ordered the D4R online only to get the D4S delivered instead. I'm being told by the vendor that they work, but I have concerns.

Can anyone tell me the difference?

There is a HUGE difference in the optics between D4R and D4S. R means reflector, S means straight. The bulbs will turn on but the light output pattern will be different. Maybe one of the HID experts here (F8L???) can chime in with better information. I personally would send them back.

I have a similar situation. I have the stock D2R bulbs in my '04 and a friend has given me an almost new pair of D2S bulbs. Naturally I'd like to be able to use them when the time comes. I even considered reproducing the paint pattern on my naked S bulbs with black grill paint. What are the issues please?

With even finger prints on the glass being a concern, I would not assume paint would be OK, without it being specific to the thermal situation of those very hot bulbs.
