Have same issue with engine knocking for about 5 seconds during cold startups. Happened 4 times since I had the vehicle. Recently at about 40 degrees it happened again. I emailed Toyota and they told me it's the rear right Engine Mount that needs to be replaced. But another TSB that shows that it is the Intake Manifold. Which one is it exactly..

Have emailed Toyota to verify this. Until then I will be replacing the engine mount sometime next week so we will see...

This is what I received from Toyota:
There is a Technical Service Bulletin that was issued on December 23, 2011 regarding some 2010-2011 model year Prius vehicles which may experience an abnormal vibration or droning noise gasoline engine after extended cold soak in extremely low temperature conditions until the engine bay begins to warm up. The right rear engine mount has been updated to address this condition.

Two different issues. Vibration or droning has nothing to do with the knock/rattling.

Send them one of the You-tube videos that show the knock you are experiencing.

I plan to hit the dealer up with the pile of TSBs soon as I am approaching 3years.

I actually brought my own video of my car and quoted the TSB Toyota sent me and now they are replacing the engine mount. But now i see theres an intake manifold that can be a cause too but i guess it doesn't fall under my VIN.Will keep you guys posted once its repaired. But i am sure the engine won't knock again since spring is around the corner.

I am surprised you VIN doesn't fall in the range... in any case, I would keep at Toyota Care because in fact you are experiencing the same symptoms as what the TSB is suppose to fix.
