Sounds like you are have a shorted or reversed can wire somewhere. When can communication is not working the fan goes full power automatically. Can is the Controled Area Network. It is a twisted white and black wire. It only takes shorted or reversed can wires in one place to lock up the whole can network. If this is the case the scanner will not communicate with the car.

Where is this CAN Wire located so I could check? Because like you explained, as soon as I connect 12V battery FAN TURNS ON TO FULL POWER!

UPDATE! So today I got to my Prius again, So as I planned I checked that Safety Plug on the battery, it was OFF, so, I connected it like it suppose to be connected! Tried to start it, however it didnt start!!! Everything like it was before. All electronics seems to be working fine, EXCEPT for the Power Steering and Gas Engine doesnt start!
I tried my scanning tool, however it doesnt want to communicate with it. Just like Mr.Electric said "When can communication is not working the fan goes full power automatically."
So I do not know what im going to do next, maybe check all the fuses, which should be fine, but never know.

    If Any ideas, please reply@

    Thanks Folks

My plan is to get the 12V battery recharged , make sure its good, and reconnect the Negative cable like you recommended to me.

There could be many reasons why it's not communicating. Whenever you put a car back together, these issues can arise. Are you sure the scanner is a working unit? Try it on another car?

If there are no codes in the car (because you've disconnected the battery), the scanner isn't going to pull anything.

The scan tool worked on my other car recently. I will double check it! When I was scanning this Prius, 12V battery was connected, Ignition was ON, Scan tool get power, turns On, starts to scan and Then CUTS OFF

    UPDATE from This Saturday:
I had a little time, so i went took out my 12V battery, which as I thought was fine, when I checked it, it was pretty low. So, I recharged it complete, but it back in connected. Huh, lets START iT AGAIN! Miracle happened, I See READY on my dashboard and STEERING is working !!! YEAH)) Lets put it in Drive, and yeah, it Drives :). Well, gas engine is still OFF!!! I push gas pedal all the way and i hear metal to metal KNOCK, and READY light disappeared from my dash. This happened three time and a row when I tried to start the gas engine by pressing GAS pedal. So, my guess is that gas engine is locked. Since this engine is from the car that was flipped, some oil left in cylinders and now it cant crank. I didnt have time to check this, however, this week I will remove spark plugs and try to crank it manually first and then, it if finally cranks, I will try to start it!!!

ALright! NExt Update! Today I went to work on this car again; the plan was to try to crank the engine manually. So i tried to do it and i couldn't, therefore I removed spark plugs and tried again. This time, shaft cranked. I noticed oil on spark plugs, so I had to replace them. Anyways, before I put it in, i decided to start the engine, I was hoping that it will try to start the engine and clean up the cylinders white plug are out. I Connected the 12V battery again, and READY light is ON. So hybrid system kicks in, and vehicle moves, but when I pressed Gas, instead of turning Gas engine ON, I got another kick, which is like some one hit you in the back driving with 5mph speed. So, this was kind of disappointing. I put new plugs back in, tried to start it again, and got some thing - when Gas engine was trying to start, i got a kick inside the tranny or engine, and it completely cuts off the power, car is no longer driving in EV mode, So If I want to drive it again, I need to restart the car. What is it?! I DONT KNOW! I dont know how the hybrid transmission works, it seems like something over there is not working right.

If you have any other suggestions, please post them!!!
