Ordinarily, the behavior should be the reverse of this, of course: the power supply for the inverter water pump comes from the AM2 fuse, through the contacts of the INV W/P relay in the driver side junction block assembly.

If removing the fuse makes the pump run, there could be a problem in the Power Source Control ECU or a sneak circuit, perhaps caused by a defective INV W/P relay or a short or open in wiring, a connector, or a junction block. You can probably exclude the Power Source Control ECU as the cause if the IG2 relay is operating as expected when the AM2 fuse is installed: the same IG2D terminal on the ECU energizes the coils of both relays.

I’d suggest the next step would be to get the relevant System Circuit pages from the Electrical Wiring Diagram (available by subscription to techinfo.toyota.com, among other sources) and check the circuits systematically, measuring voltage to ground, continuity, and so on.
Probably not: the AM2 fuse provides power for fuel injectors and ignition coils, among other essential loads.
