There are now a couple of hitches for gen 3s. I may put one on for a bike rack, as the car has no tow-rating. Will Toyota care about this for any reason?

I have never heard of any Prius owner having Toyota refuse warranty work because they had a hitch installed.

He means returning car after the end of the lease..

    to OP: Ask your dealer?

also how noticeable it would be after you take the hatch off? If there are no holes in bumper cover..

I could take it off but this is new York. I expect that within 72 hours of it being on there it will already have rusted into place :)

Take it to a muffler shop. They will take it off in 60 seconds no matter how much rust it has. It will not cost much.
