So I recently purchased a base 2008 Prius. The previous owner said she replaced the stereo so she can use her ipod. I see there is a Aux jack underneath the Radio with a power button. But when I press mode on steering wheel or press CD/Aux on the unit, it only goes to the CD, not Aux. I think its Toyota 51824 system. How can I use Aux since I want to use my iphone for music.

You may have worked this out already, but the base unit sees the iPod as a CD changer. You may need to have it connected to have the aux option visible.
Look up the manual for the aux unit online, if you have one (it's not clear from your post whether there's an aftermarket adapter. )
There are several sets of instructions on how to remove the lower glove box and ventilator cover to get at the wiring harness/plug on the back of the radio.

or you could buy a new aux and install

I went ahead and bought one of these from the Ebay Seller listed above, and figured out how to connect it. The result: it charges the iPod, but does NOT appear in the MFD as anything. Pressing Mode on the steering wheel still cycles between AM/FM1/FM2/Disc (if inserted, otherwise skipped).

The hopeful news is that when I connect the box to the cable, the sound system audio goes silent for a half-second, implying things are connected and somehow being "noticed" but not recognized.

Is there some way to get this working, or did I just add a piece of scrap to my Prius?

an aftermarket head unit is your best choice, with the metra axxess kit so your steering wheel buttons will work. the oe head unit is junk at best, an aftermarket unit will sound way better, especially if you also trash the cheesy oe speakers.
