If you checked while the car was in either IG-ON or READY, then it would indicate that your inverter cooling pump has failed. I would have expected to see a code for that, but, in any case, if you have no visible fluid movement and you cannot hear the gentle whine from the pump, it will need replacing. This may not be your only problem, but it is one that needs to be fixed.
CAUTION: While removing the interlock safety does make certain areas safer, with the battery open you are still exposed to DEADLY (high) voltage, until the bus bars are removed from at least one side of the battery. Proceed with extreme caution while the bus bars are connected.

Balancing, in essence, is charging to full and gently continuing until the voltage no longer increases then discharging to ˜0.8 V per cell, then charging to full again. This can be achieved as a whole by charging/discharging the complete battery using a grid charger and discharger, or using remote-control hobby charged to run the process on each individual module. Each method has pros and cons. There is a vast amount of information in a 70+ page thread started by member ryousideways. The last 20 or so pages has more of the current method/process info, if you are not inclined to read the whole thread.
Given what you have said, be sure you can get your car to READY, before checking the inverter reservoir.

I checked the reservoir while both in "Ready" and running, which it should be flowing in both correct? Im guessing this gets hot like coolant so I waited until the next day after driving to check this.

Also, to ensure that I did indeed replace the right one, what is the correct numerical order for the cells? is it 1,2,3 from the service plug end (drivers side) or 1,2,3 from the passenger side toward the drivers side? Apparently im not using the correct keywords to find this answer.

Hi. I had the exact same issue with my Prius, right down to the stalling and window malfuntions and flashing lights. What did you end up replacing that worked? Mine is an a 2004 will 200000 miles.
