I am having the exact same issue on my 2013 Prius with the same Audio/Nav system as in the video previously posted in the thread, the audio randomly cuts out then continues. This is with an iPhone 5. I am not having any issues with Bluetooth audio.

Check your lightening port for dust/lint buildup. My 5 was having trouble charging/staying charged and it was due to lint built up in the port. The cable couldn't go all the way in. Get some compressed air in there and it will get any junk out.

It's looking more like it's being caused by a USB extension cable I'm running under the driver's side floor mat to allow me to reach my iPhone on a suction mount on the little side mirror. If I use the Lightning cable directly, I can't get it to happen. I think the extension cable is intermittent right at the USB connector that plugs into the car. Will replace and report back.

Hmmmm... My 2013 v has no problems with my iPod connected via the Apple USB cable.

So I started doing something that really seems to be stopping the skipping issue.
Prior to turning the car off I hit PAUSE on the screen to pause my iPod and then I unplug the ipod cable from the car's USB port. Then, I don't plug it back in until the car has been started again. It hasn't skipped once since I started doing this...knock on wood.

I had the same problem with my ipod classic in both a 2016 Subaru Forester and now my 2017 Prius. I found an answer on a Subaru website that said the problem was a mismatch between the older technology of the ipod and the newer head units. A suggestion was made that worked for the author of the post. He said to delete the art work from the ipod. He did that and no longer had problems with freezing up. I tried that and it worked for me in the Subaru. I added the art work back to the ipod when I get my Prius, certain it would work fine with the art work added back in. It did not. I have now put all my music on my iphone and retired the ipod. :(
