I keep getting key detected in vehicle message, when I try to lock the doors from the door handle buttons, but when I use the remote, it locks all doors just fine, does anybody know where to start?
it's 2010 Toyota Prius with a little over 200K miles

First thing to do is to find the second key and make sure it is not in the car.

Leaving your key in the house (or somewhere) can you start the car based just on the key allegedly inside the car?

Also, so that we are all on the same page, what do you mean by "key detected in vehicle message?" What are you actually seeing / hearing?

An improperly closed hatch does sometimes produce the "Key detected inside vehicle" message, but only when the key really is inside the vehicle and the vehicle is in motion above a certain minimum speed.

The behavior @DavidDavid observed is typical when the second registered key is actually within the vehicle. If you can't find it (or don't wish to, for whatever reason), you could deregister the missing key using Techstream. I've never tried it, though.
