Ok so this has been a toughie:

My 2001 Prius (about 250k) randomly turned the red triangle on when I started it one day back in March. Took it home, went to clean The maf sensor, found a gunked up throttle body. Used MAF Cleaner to clean it out. Unclogged hose ports and the car started, was fine for about 5 seconds , shook for about 5 seconds, then smoothed out, drove fine, no triangle or anything. Replaced both hoses and the pcv valve as well as the intake hose, spark plugs and MAF sensor (with an AutoZone brand then a Denso brand- neither changed a thing). Replaced intake manifold gasket and throttle body gasket and cleaned out the intake manifold. Yes- all my hoses were rerouted back correctly. Did a vacuum leak smoke test (no leaks). Found a somewhat frayed injector cable so replaced it. Nothing. Replaced the MAF sensor connector, nothing. It has gotten progressively worse to where now the car starts, shakes after a few seconds but keeps shaking for about 45 seconds before it smooths out. I used to be able to make that time shorter by unplugging the MAS sensor while it was shaking, and it would smooth out immediately. Now if the MAF sensor is plugged in while I started it will flash the CEL light. Unplugged the MAF sensor all together and it im back to it will start, shake, smooth out then drive. Oh yeah also replaced the VVT sensor and tested the vapor canister both for current and airflow (passed).

    Fun twist:
Removed the TPS sensor to make sure it calibrated to 14.8% (Toyota standard) and when it was incorrect at 11% it turned on with no shake on start up and idle great for about two minutes before it switched to hybrid mode and did the red triangle. Scanned it and it gave me a code for TPS. (Makes sense, I tried to adjust without scanner initially). Connected the scanner. Made sure that TPS was adjusted to 14.5 (it allows +-0.8). Car went back to startup, shake, then smooth out. MAF still has to be off or it will flash CEL light. Also now the car will sometimes struggle on takeoff or slow speeds now.

I guesss what I’m trying to say here is….

    WE NEED YOUR HEEEEEEEELPPPPPPPPP!!!!!!!!

    Thank you.

Oh yeah also checked the spark plugs in the morning and stuck a towel in. And there’s only a little bit of oil residue in cylinder one.

    Codes are:
    P0300
    P0301
    P0100
    P0110
    P0420

With the P0301 having switched between all except cylinder 3 so far.
P0100 is probably because I have the MAF unplugged and my catalytic is…. Not a CA catalytic iykyk.

You are evidently much more qualified than I to handle these matters, so please excuse my comments---I don't mean to be presumptuous!
    1) You are using the correct OE Denso iridium-tipped spark plugs, SK16R11 Iridium 3324, right? Use no other!
    2) You have the correct OE Denso ignition coils 673-1306 (https://tinyurl.com/t2wpvm77) installed?
    3) you have a clean engine air intake filter installed ahead of the MAF sensor and throttle body?

That "little bit of oil residue in cylinder one"---the plug was torqued to spec, right?

And I don't understand how the car runs at all with the MAF sensor disconnected! Enlighten me!
