I'm assuming it is the battery eventhough i didnt leave anything on. I can unlock all doors with the fob, except the trunk won't unlock. When i try to start the car, the dash lights up, but doesn't go into "ready ok" and there a single click sound coming from the back

probably right, how old is it? cold weather can cause a weak battery to stop working properly.

It was the 12v battery. so how do i ensure that the battery becomes fully charged if the engine doesnt run the alternator all the time?

when you buy a new battery, you should put a volt meter on it before installing. if it's below 12.5 or 6, you should put a trickle charger on it. a new battery will read 13+ volts.
