My 2013 Prius C started running rough this morning and barely made it to my office. When I opened the hood, I found a squirrel and squirrel related damage. Looking at the pictures, do you think I can just replace the cap (not positive what it is called) and splice the wire? Thanks for any help.

Looks like they ate the wires leading to the connector for the ignition coil on cylinder #1. I would cut a matching connector off of a junkyard car, splice it onto your remaining wire harness branch and spend the rest of the day doing anti-squirrel things, because chances are what they ate didn't kill them.

You could use any of the four coil connector branches from a donor car, and it doesn't even have to be a Prius c. Lots of other Toyotas use identical connectors for the coils.
