I recently traded in my 2007 Prius for a 2012 model 4. I assumed the black rectangle below the power button was where you put the fob in the event the battery died. Apparently not so, because the rectangle was simply a cover. Where do you put the key if the batter in your fob gets wet or dies? It scares me because this has happed in the past.

Yep, you hold the fob up to the start button until the green light on the button comes on, then you press it. It's covered in the owner's manual.

I don't know about the Gen 2, but in the Gen 3, you hold it near the start button.

You hold it over the button and say: "The power of the fob compels you!"
