I replaced my engine. All seems to be good. However, the engine light is still on and it reads the same codes as the old engine. Does the dealer have to clear the codes? Do I have to change the ECM? Do I need special software in order for the engine light to go away?

I would certainly clear the codes. Most scanners can do it. If they return you have an issue.

There's a new code that didn't appear before: P0607 - control module performance

Not a good list. Sounds like coolant pump, o2 sensors and battery issues were not part of the engine swap. Particularly if they were there previously.
