I'm sitting at my Toyota dealer where I bought the car 3 weeks ago. My car is in because it needs to have the engine coolant pump replaced due to a leak. Is this a common fix for the gen 2 Prius? Fortunately this is getting covered under warranty.

Yes it's pretty common on cars with higher mileage

Yes. If the engine water pump was truly leaking, then replacement is the only solution. Fortunately, you paid nothing for this repair.

Next time a mechanic says the water pump is leaking, and you are not aware of any coolant leaking on the ground, have them show you; trust but verify. This is what a really bad leak looks like:Gen 2 Prius Leaking Water Pump - Luscious Garage | Hybrid Specialists

Quality water pumps on many cars in general, last a long time: 100,000+ miles is not unusual. Every owner replaces it when they see fit. Some are preventative and replace at say 100,000miles to help ensure as much trouble free operation. Others wait till the pink crust from the weep hole gets really big. Then there are those who wait till it really leaks.

Thanks for your input. I did confirm that it was leaking. A different dealer did show me the crust around the leak and I also confirmed that the coolant level in the reservoir was decreasing. This should be warranty work for the car, though the dealer I bought it from is trying to disagree. We're about to have words if they try to charge me anything.
