I have a 2006 Prius and both my smart keys don't work anymore. I bought a replacement one and I can turn on the car by inserting it into the slot. However I can't program it to do smart enter since I need a working key. Is it possible to get a new smart key fob without having a working smart key fob?

Yes, it is possible. You just need Techstream and a reseed code to do it. Very expensive to have a dealer do this.

If by "smart" you mean SKS, then you also need a brand new never-been-used silver logo key fob.

If your car is not SKS, you can reuse a pre-used fob.
